Pierre-Emerick Aubameyang put Arsenal ahead within four minutes, firing in Aaron Ramsey’s cut-back.
He set up the second goal which buried by Ainsley Maitland-Niles before half-time.
Aubameyang poked in the third goal after a low cross from Sead Kolasinac.
Arsenal will be in the draw for the quarter-finals on Friday at 12:00 GMT.
They joined their fellow English side Chelsea in the last eight after they thrashed Dynamo Kiev 8-0 on aggregate.
